I consider the M3 a luxury street performance car, and would use it as such. So I'd probably get the sunroof, because I like having it.
If I were getting a race car, I would not get a sunroof. Nor an E90/E92 M3 for that matter |

Unless you plan on tracking the car....then get the sunroof.
It's an extra 200lbs or so but I keep my sunroof vented all the time. The only time it is closed is if there is rain/snow when I park. Driving I keep it open. |

Of course I would get a moon roof. I'm not a pro driver, and I wouldn't be tracking the car much or at all. I would never be able to see a performance difference.
Therefore the cf roof would simply be for show. And I think the that expanse of black checkered cf looks ugly to boot.

I'd get it personally as I use it all the time. If you use it, even for a little bit, get it. Otherwise go with the cd roof assuming e92. I'd get it for the e90 either way.

Just my opinion:
Firstly, if I bought an M3, I'd buy the sedan as I prefer 4 doors when a car has 4 usable seats. If I had to buy a coupe, I'd buy the moonroof in order to ditch the boy-racer CF roof. While I know it's cool and saves weight, I think it looks like a teenager's modification--BMW should have painted the CF. Every car that I've owned since I started driving in 1996 has had one. I like the extra light at dusk and dawn (to be fair, my E36 and 944 did not have a glass roof) and I REALLY enjoy driving with the roof (and windows) open while driving under 50MPH on back roads. Also, having the ability to "crack" the moon roof is a nice alternative to cracking a window (especially when it's raining) as it lets more fresh air into the cabin (after it's gone through the climate control).
