Rough Start up?
So in the mornings when I start my car after getting on it a little bit the night before on the way home, it turns on and idles very roughly, with the RPM's jumping up and down in a shuddering way. If I let the car warm up a minute or so and rev up the engine a little, everything goes back to normal. If I immediately put the car into gear after starting it (without letting it warm up) I get a check engine light and it goes into limp. Is this the HPFP or something else? I'd just take it in but i just installed the JB3 a week ago and I broke the brackets off the air filter cover and need to order a new one to hide any suspicious activity first

Check your plugs? HPFP is more of a long crank than rough.
Also could be injectors
