how to speed up indexing?

Im using media monkey to put my play lists on my flash drive. But i noticed media monkey automatically organizes my music into folders according to artist. This makes my car take forever to index all the music. How can i put playlists on there without all the folders? Should i be using a different program? Yes i did search, and i found that i should put all my music in my root file. But will this maintain my play lists?
