I don't have a solid source but my belief is that the alternator is simply not commanded to generate charging current at all times. When decelerating, the fuel injectors are shut down however, and if the car holds the transmission in gear, the kinetic energy of the car drives the engine, and the alternator is kicked in. This provides the regeneration and slows the car just like extra downshifting would.
